It's only if you take it as carry-on that they'll want you to take it out of your bag for extra screening. If however you want to be certain, check with the check-in agent at the desk, but they'll be fine with it, I'm sure. The TSA doesn't have a problem with your PC. So in terms of security screening, there is nothing to stop you from packing a desktop computer case in either carry-on baggage or checked baggage.

Put in you carry on luggage.... when going through open it up and send it through the scanner. Be warned some planes are small so that means even limited overhead. The airlines will force you to check under the plane unless you have lithium in the bag.
